The Snowflakes: Revealed
Parts I through V of the Hidden Prophecy contain mysterious numbers that, more often than not, are attached to the word snowflake. Here is a summary of what numbers appear and in which parts they can be found.

The Search
The first two numbers are not snowflakes. There was no Snowflake # attached to them, and searching for these numbers at the snowflake site results in snowflakes created by people who are not Christopher James Beppo. They have different meanings that are explained in Part I and Part II.
Rich's World, cited in Smallville: The Official Magazine, Issue #8 (see Yet Another Shout-Out in Smallville: The Official Magazine for more information), has lots and lots of stuff hidden on his site. If you descramble some of the kryptonian writings adorning some of his pages, you can eventually find a page that's entirely blank-- except for two words: Tip #1318. If you do a Google search for Tip #1318, the first result listed is http://www.worldstart.com/tips/tips.php/1318. The link on this page is to http://www.popularfront.com/snowdays/, a site where you can make-- surprise!-- snowflakes. A big thanks to Kal's Better Half for pointing out the significance of Tip #1318! When you "Make a Flake" on this site, you sign it with your name, location, and a message; other people can then view the flake you made by searching for it or typing in an address you give them.
Many, many more flakes have appeared at the SnowDays site; they were discovered by a search for flakes by Beppo. Without further ado, here are all of the flakes-- those mentioned in the Prophecies as well as those found via searching. Click the flakes to see them at the SnowDays site.

Chloe said something like this to Lois in "Recruit" when Lois was looking for aspirin after her drinking session. The "top drawer, third from the left" part anyway.
If you want to find that stone, I'd start digging a lot closer to home.
Sounds like advice from someone (Lionel?) to one of the characters seeking the last Crystal.
Comments:
Lionel said this to Lex in the dream world of "Lexmas." In this dream world, Lex had dropped out of the race for Senate after being shot one Christmas Eve, and his life changed forever much to the chagrin of Lionel. As Lana, Lex's wife in this dream world, lay dying after giving birth to Lex's daughter Lily, a frantic Lex ran to Lionel and begged him to help her by providing air transportation to a specialist in Metropolis. Lionel's denial of this request included the words of the snowflake.
This message is lyrics from a song called "Cells" by the Servant. An instrumental version of this song was in trailers for Sin City. Here are the lyrics (minus repetitions), and parts from the snowflake are highlighted in yellow:

I'm pretty sure Jonathan said this to Clark during Season 5.
Though it sounds as if it could be dialogue, it's actually an anagram... An ominous anagram. Rearrange the letters, and the message EZRA MUZZLED is revealed. My fellow Ezra fans and I assumed this meant we would be hearing no more from Ezra (and the lack of new Ezra material in Smallville: The Official Magazine and other sources seemed to be confirmation of this notion). However, it seems as if there has been a reversal in this edict... New material appeared on the 27th of January!
Before I even had a chance to look at it, the infamous MadCoder cracked this new flake. MadCoder broke the paragraph up into bits by inserting spaces before each set of double t's and used Google to determine each strand is code for a movie title at IMDb.com. The list of movie titles is as follows:

Given my relationship to the individual, I need to be sure this can't be traced back to my doorstep.
Sounds like something Lex said to someone he hired to do a job for him... Is Lana the individual, and is "this" the Crystal?
Of what use was it to be loved and lose one's beauty and become Real if it all ended like this?
This is from the great children's book The Velveteen Rabbit. I used to read this little book all the time when I was a wee Shirkie! I had a little rabbit plush toy that I called MY velveteen rabbit. In "Ageless," young Evan read a snippet of this story out loud in Clark's loft.
No skill in the world, nothing human can penetrate the future.
In Oedipus Rex, Oedipus receives a negative prophecy from the Oracle at Delphi. His mother, Jocasta, attempts to reassure him that the Oracle is not infallible by saying, "Listen to me and learn some peace of mind: no skill in the world, nothing human can penetrate the future." Sounds familiar to those telling Clark he is not destined to follow the path Jor-El has set for him. However, we've seen visions of the future on Smallville that seem to contradict this statement. The visions of Cassandra in "Hourglass," the visions of Jordan in "Hereafter," Lex's vision in "Scare" that paralleled Cassandra's... And, of course, consider Ezra Small himself: his visions are behind all of our speculation! Can we really believe what this snowflake says?
That insidious beast, that Medusa which freezes a billion people to stone every night, starting fixedly, that Siren which called and sang and promised so much and gave, after all, so little.
The full quote reveals the beast: The television. Tack that onto the beginning of this message, and you have a quote from Ray Bradbury, a sci-fi writer best known for his awesome book Fahrenheit 451 (don't confuse it with the load of horse manure movie released by Michael Moore). Also, in "Forever," Chloe referred to the wax statue-making Freak of the Week Brandon as "Mr. Medusa's Touch."
Comment:
I'm inclined to guess this is a reference to the appearance of the Fortress of Solitude in the Season 5 premiere, "Arrival." When the Fortress was created and Clark stepped inside its walls for the first time, the booming voice of Jor-El said, "Kal-El, you have come far. One journey has ended. A new journey is about to begin. Welcome, my son" (thanks, Kryptonsite's Eh,Man?You-El?). With this, the purpose of the snowflakes finally seems to make sense... After all, where better to find snowflakes than at a Fortress in the Arctic?
It's strange. I've spent more time in here than I have at home. Another eight hours and it'll be gone...
Chloe said this about the torch in Season 4's "Forever." She meant that it would be gone for her since she was going to college... But then the meteor shower struck-- and it's REALLY gone!
Your curiosity seems to always have a way of landing you in precarious positions. Only this time, you're out on a very narrow ledge, with only one way back.
A very angry Lex yelled this at Chloe in Season 4's "Commencement" when he was trying to figure out who broke into his mansion and stole his Stone.
He did it because he couldn't stand looking at such a pale reflection of his greatness.
EvilLex! said this to Lex in "Onyx" before shutting him inside a metal mask meant to be similar to that in Dumas' The Man in the Iron Mask. He asked why Louis XIV imprisoned his own twin inside a metal device for years and answered his own question with this quote.
Their home is their only poison.
A Kryptonian knowledge-infused Lionel Luthor, speaking of kryptonite, said this to instruct Lana how to kill the Kryptonian invaders in "Arrival."
Destiny is just another word for not having a choice.
KryptonSite's Lana Lang #1 points out this is dialogue from Season 5's "Arrival." Chloe told Clark, "With all that you're able to do, I can't help thinking that your destiny is more than just milking cows and raising barns." Clark's reply was the words of the snowflake.
When it comes down to it, none of us are going to be around forever. But we can't dwell on that. The trick is to live our lives to the fullest and spend as much time as we can with the people we care for.
Jonathan said this to Clark in Season 5's "Solitude" when discussing Martha's near-death experience with a Kryptonian virus caused by Brainiac.
A medium of entertainment which permits millions of people to listen to the same joke at the same time and yet remain lonesome.
This is a quote by T.S. Eliot that appeared in the September 22, 1963 edition of The New York Post. This is, interestingly, the second negative quote about television that has appeared in the snowflakes (see Snowflake #953501 above).
I'm sorry it has to be this way. But we don't always get to choose who we are. Sometimes our destiny leads us to places we don't want to go. And there's nothing we can do about it.
Vampire!Lana said this to Clark before biting him in the ridiculously campy "Thirst" (good catch, KryptonSite's batfinx). Lana was a witch in Season 4, a vampire in Season 5... I say next year she becomes a mummy and has to mumble all her lines through bandages wrapped around her head... "MFLMMMHMMFHHH!" (Translation: "Tell me your theeeeeeecreeeeeeeeth!")
