Interpretation

In the fifth month at brightest light
The son chooses neither father
He chooses a third fate

In "Exodus," which aired in May of 2004, Clark was forced to obey either his earthly father (Jonathan) or his kryptonian father (Jor-El).  He chose neither and ran away to Metropolis in a RedK-fueled fury.

When Black Friday comes
He will dig himself a hole
Stake his claim, change his name

Well, Clark literally dug himself a hole in "Exodus" when he blew up the ship in his storm cellar.  Then, when he went to Metropolis, he went by the name "Kal."

Named for his mother's blood
But not born of her womb
He will be the only one

Martha's maiden name was Clark, and that's what she named the strange alien toddler she and Jonathan found in the field and adopted.  The last line points out that even miraculous pregnancies via spaceships cannot change the fact that Clark will be an only child.

He who knows when he can fight
And when he cannot
Will be victorious

This is from Sun Tzu's The Art of War, a book with which Lex is familiar.  Also, I have to point out that Lex in Lois & Clark: The New Adventures of Superman quoted from Sun Tzu as well.

A serpent seen near the royal bed
It will be by the lady at night
The dogs will not bark

This is another Nostradamus quatrain (Century IV, 93).  In its entirety, it reads A serpent seen near the royal bed / It will be by the lady at night, the dogs will not bark / Then to be born in France a Prince so royal / Come from heaven, all the Princes will see him.

This is probably a reference to Jor-El's presence in the ship and the caves.

And so the end game commences

The pawn will strike the final blow

I think Lana was the pawn in the "game" between Lionel and Genevieve Teague.

At last their paths converge
They can see the crossroads
But they cannot avoid a casualty

Probably a reference to the disastrous events of "Calling."  The paths of Clark and his parents converged when he blew up the ship; the shockwave hit the Kents while they were driving, and the casualty was Martha's unborn baby.

Eightfold survivor of the cosmos
Unlocks language and mysteries
Delivers, rejuvenates, kills

Refers to ship keys. The real key, when placed in the cave wall, enabled Walden and Clark to learn the kryptonian language, delivered Clark from death in "Visage" by neutralizing Lana's kryptonite necklace, and rejuvenated Martha in "Fever."  The green kryptonite key created by Lionel, when placed in the ship by Clark in "Calling," caused the ship to explode, killing Martha's unborn baby.

The mark of your ancestors
Shall brand you forever
You cannot fight it

In "Exodus," Jor-El said to Clark, "This is the mark of your ancestors.  You cannot fight it, Kal-El."  Clark will always be branded by the 'S' of his ancestors. Though the scar has disappeared, the 'S' will continue to follow him.  Of course, as has been the case before, this seems to refer to more than one character.  Lana, in Season Four's "Crusade," is branded with a tattoo-- one that cannot be removed since, as we learned in "Facade," it has literally been burned into her skin.  It is the same mark her ancestor, Countess Thoreaux, had in her scary spell book.

Two born as one
They divide three friends
The second will return

Ian Randall, from "Dichotic," could split himself into multiple Ians.  The Ians dated Chloe and Lana, who fought with Clark (and each other) when he tried to tell them Ian was a no-goodnik.  Ian #1 died when he fell over the dam, but Ian #2 (who then created Ian #3) returned in "Asylum."  Fortunately, all Ians appear to be dead!

Fate
Inevitable but always surprising
Don't try to deny it

Chloe said these words in "Calling" when she confronted Clark about the secret relationship between Clark and Lana.

As it was in the beginning
So shall it be in the end
Their lives turned upside down

Again, this is from "Calling." When Clark put the Kryptonite key in the ship, it exploded.  The shockwave rocked Smallville, flipping the Kent's truck upside down.  In 1989, Jonathan and Martha gained a child after their truck flipped over ("Pilot"), but this time, they lost a child.

The lofty spires beckon
To the lost soul
Caught between two worlds

The lofty spires of Metropolis called to the lost Clark as he grappled with his destiny in "Exodus" and "Exile."

Green shoot will turn from the light
With heavy heart but unbowed head
And align with the magnificent one

Chloe (her name means "green shoot") aligned herself with Lionel (the Magnificent Bastard, hee!) after feeling betrayed by Clark.  Though her heart was broken, her pride was not.

She does not understand about the ring
All she knows is that unleashing one's heart
Is a perilous thing to do

Lana didn't understand why Clark acted like an obnoxious jerk in "Red," "Rush," "Exodus," and "Exile."  All she knew was she cared for Clark and told him so, only to have her feelings hurt by his departure.

Possessing great patience and strength
He will nonetheless surrender to grief
And spurn his only progeny

Jonathan, heartbroken over his unborn child's demise in "Exodus," surrendered to his grief when he angrily denounced Clark's actions.

Answers are still eluding Lionel, Lex, and Chloe...

warrior angels sorrow

The writers have drawn a parallel between Clark and Warrior Angel, the hero of Ryan's comic books.  Clark experienced much sorrow when Ryan died ("Ryan").

betrayal is genetic

I'm guessing this refers to Lionel and Lex, the only related betrayers I can think of offhand.  Of course, let's not forget that the Potter bloodline is full of gals who sexually betray their men-- Lana's mother cheated on Lewis Lang with Henry Small, producing the illegitimate lovechild that is Lana Lang; Lana's great-aunt Louise cheated on her husband, Dexter, with Jor-El ("Joe"); finally, let's not forget that Lana's aunt, Nell, obviously wanted to seduce Jonathan Kent in "Pilot."  Betrayal most foul, Potter women!

unlock the secrets

To understand his destiny, Clark must unlock the secrets of the cave.

Clark saw his last sunset in his loft before leaving Smallville ("Exodus").

its protecting itself

The ship protected itself from harm when it neutralized Lana's kryptonite necklace in "Visage."

crystal will grow

This mysterious line seems to be a reference to the original Superman movie, starring Christopher Reeve.  In that movie, Clark walks north and tosses a kryptonian crystal into the arctic waters.  What grows?  The Fortress of Solitude.  In Season 4, Clark, Lex, and Lionel searched for three Crystals, and Clark finally united them.  He ended up in a snowy wasteland and angrily chucked the united Crystals into the air... Surely the Fortress will grow...

for our future

Whitney told Lana he was joining the Marines "for their future."

actions have consequences

Jonathan said this to Clark after Clark's actions caused Martha's miscarriage in "Exodus."

These Hamilton documents/papers have been referred to in several Prophecies already.

Sam Lane wanted sons, but he got Lois instead.

Another mention of 21 December 2012, when the seventh age of the Mayan calendar comes to a close.  Also, keep in mind that Krypton exploded at the end of its seventh age.

diamond k ring

We've seen red kryptonite made into rings, but "diamond K ring?"  This is actually a reference to Max Kasitch's ring, found in the Talon, attached to Max's severed hand ("Zero").

flaming crows feet

This was the comic Justin Gaines ("Crush") drew before he lost his dexterity in the hit-and-run accident.

to the strongest

Who did Alexander the Great decide to leave his kingdom to after he died?  Not his son, as would be expected; he left it "to the strongest."

rift not healed

In Prophecy 5, one line read "healing the rift," a reference to Clark reading Dr. Juston Bishop's Families in Crisis: Healing the Rift ("Insurgence"). The rift between Jonathan and Martha over her employment at LuthorCorp is not healed yet.  It is also important to note other characters have referred to rifts between them.  In "Prodigal," Lionel asked Lex, "All right, Lex. How are we going to repair this... rift between us?  Hmm?"  In "Calling," Chloe said to Clark, "I just feel like there’s this huge rift between us and no matter how hard I try, I can’t get back to you."

These are the international radio alphabet codes for B, O, and C, respectively. BOC is also the abbreviation for the music group Blue Oyster Cult; their most famous song is "Don't Fear the Reaper" (to quote Saturday Night Live, "I've got a fever, and the prescription is MORE COWBELL!"), and an awesome cover of this song (by Gus; this cover was also in 1996's movie "Scream") played as Lex proposed to Helen in Season Two.
