Additions to the Hidden Prophecy keep appearing, so I have split the Prophecy into sections as they appeared at the Ezra Small House and Museum.  Interpretations and translations are available for each on their respective pages.

The Prophecy

He saved my life.
I think I'll take my chances
On his loyalty.

It doesn't feel right to hide who I am.
Why did I care what everyone thinks?
Seems like that should be their problem.

The answer
They reveal
Life is unreal.

Take away the weakness,
And the plant will thrive.
But beware the bad seed.

Translation

The encrypted part translates to

It was just a dream, but I'm awake now.  Well, at least this time you've got clothes on.  Massive chronological event.  Snowflake #881885.  Rooney.  Bunny.  Cosmo.  A man is defined by his actions, not his memory.  Now that's a torch.  Those weren't vacations; they were research trips.  Massive restrategy.  All my abilities, all the incredible things I can do.  The only things worth living for are innocence and magic.

This impressive jumble was cracked by KSite's LisaSimpson.  It's basically (and I use that word tongue-in-cheek) a giant acrostic of sorts.  I've made a separate page for it since it's quite ornate and would take up way too much room on this page.  To see it in all its beauty, because it really is spectacular to look at, click here. Regarding this passage, there are a few more things I've noticed.  First, notice the repetitions of the letter A. There are 2 of them, then 8, then 4, then 7, then 6. Clark said this to Lex about the dog he ended up naming Shelby in "Krypto."

It doesn't feel right to hide who I am.
Why did I care what everyone thinks?
Seems like that should be their problem.

In "Blank," Chloe explains Clark's powers to him, and he doesn't understand why he's kept them a secret from everyone. Clark says he should tell everyone about his abilities, saying, "It doesn't feel right to hide who I am.  Why did I care what everyone thinks?  Seems like that should be their problem."

The answer
They reveal
Life is unreal.

KSite's Steely Dan pointed out that these are lyrics to a song by, unsurprisingly, Steely Dan called "Your Gold Teeth II."  I note that this is the second reference to a song by Steely Dan in the Hidden Prophecy; the first was a reference to "Snowbound" that appeared in Part II.  Another appears in Part VI.  There was also a Steely Dan reference in Prophecy 8.

Lex said the first two lines to Clark in "Onyx" when he was explaining his experiment involving kryptonite and plants. He hoped to genetically engineer plants that could survive and thrive in desert sands with just a few drops of water, ending world hunger. However, the experiment went wrong when the green kryptonite overheated and become black kryptonite, splitting Lex into two people... One of these Lexes (Lexii? Hee!) was definitely a "bad seed."

Clark said this to Chloe in "Lucy."

It was just a dream, but I'm awake now.

Lionel described his short-lived turn to goodness in "Onyx," saying, "It was just a foolish dream, but I'm awake now."

Well, at least this time you've got clothes on.

In "Blank," Chloe and Clark bump into Lois in the Kents' kitchen, and Chloe tells Lois that Clark has amnesia.  Remembering Clark's sexy nakedness in "Crusade," Lois asks, "Again?  Well, at least this time you've got clothes on."

Massive chronological event.

Evan, the rapidly-aging Freak of the Week in "Ageless," released extraordinary amounts of energy each time he experienced a burst of sudden growth.  Lex explained to Clark that Evan was heading for a "massive chronological event"-- he would soon age so quickly and release so much energy that the resulting release would kill those around Evan.

Rooney.  Bunny.  Cosmo.

KSite's ESP ESP pointed out that Rooney, Bunny, and Cosmo are the names of characters played by Kevin Dillon in the movies Heaven Help Us, Platoon, and Remote Control, respectively.  Kevin Dillon is also credited for Eternal Sunshine of the Spotless Mind, a movie about erasing painful memories, like the episode "Blank."  Also, in "Blank," the Freak of the Week's name is Kevin, and his deceased brother's name was Dillon.

KSite's ever-helpful Arista07 explains that the above line is from the Schwarzenegger movie Total Recall (the movie, not the California election!).  Douglas Quaid (Schwarzenegger) dreams of going to Mars but opts to have the trip to Mars implanted in his brain by Total Rekall, a corporation that can insert memories.  This is another reference to "Blank."  Who else is in this movie?  Michael Ironside, our very own General Sam Lane.  Here's the relevant snippet of dialogue:

KUATO:  What do you want, Mr. Quaid?
QUAID:  The same as you... To remember.
KUATO:  But why?
QUAID:  To be myself again.
KUATO:  You are what you do.  A man is defined by his actions, not his memory.

I notice this is the second Schwarzenegger movie referenced in this Prophecy; dialogue from T-2: Judgment Day appeared in Part I.

Now that's a torch.

In "Spirit," FotW Dawn Stiles possesses Chloe and attempts to destroy the school in a fiery blaze. She sets a mop on fire in the boiler room and says, "Now that's a torch!"

Those weren't vacations; they were research trips.

Lex said this to Jason about Jason's summers abroad with Genevieve in "Recruit."

Massive restrategy.

Dawn, the FotW of "Spirit," said this twice referring to how she'd have to change her strategy to win Prom Queen.

All my abilities, all the incredible things I can do.

Clark says this to Ma Kent after Pa Kent died in Superman.  Just call them "powers" already, farmboy!  And please don't let this be hinting that Smallville's Jonathan Kent will be dying soon!  L Of course, considering John Schneider will now be in that new sitcom starring Fran Drescher, this is very likely going to happen soon.

Arista07 on KSite (yes, her again!) pointed out that this is from David Gray's "Silver Lining."  Will this song be featured in an upcoming episode?

Evan said this to Lana in "Ageless."  He and Lana went there at the end of the episode so he could explode without hurting anyone.

I think Arista07 explained these lines perfectly:

After watching that dreadful episode, "Scare," I know Lana says, "They're all going to leave you. And there's nothing you can do about it," to herself in her nightmare. The last part is probably Lana's interpretation of her nightmare.
