In the Season 6 premiere, "Zod," Chloe and Lionel are shown with papers covered in Kryptonian writings. Far from being pointless scribbling or mere decorations, these writings have been interpreted by sharp-eyed KryptonSite visitors. First, here is a screenshot of the papers Lionel worked on and the translation of the writing (thanks to khufu):

So we have lots and lots of good stuff coming out of these writings. Eh,Man?You-El? points out the phrase "great truths seeker" appears-- a possible reference to The Urantia Book. The quote of interest reads as follows:
"When a great truth seeker and a great truth giver meet, the result is a great and liberating enlightenment born of the experience of new truth."
In this thread over on the KSite Message Boards, I pointed out that Season 4's map to the third Element also contained the words "badlands," "mountains," and "plains," so we've got some major continuity going on here. Join in the conversation over at the thread if you feel so inclined.
In "Reunion," Lionel sat at his desk examining some papers and suspiciously put them away as Clark entered the room. Here is the first set of papers, screencap courtesy of KSite's Rosey:

These look like pictures of symbols from the walls of the Kawatche Caves. The second page of papers Lionel views is more interesting (again, thanks to Rosey for the screencap):
Interesting things going on here. Take a look at what I was able to translate:
A lot of it is gibberish, but the first thing that caught my eye was "Look Dee(per)"-- this appeared along the border of the manuscript in which the Map was hidden. Then, note the word "POWER" along the right-hand side of the page. Why was Lionel hiding all of this from Clark? Hmmm...
Similarly, in "Rage," Lionel's desk contains more papers with Kryptonian scribblings. Unfortunately, they're too blurry to make out. Screencap courtesy of STFanatic.
